If this is the case, your best bet is to install a cutoff valve on the waste line, after the multiport valve. I do not think any air is getting in the system while the pump is running.

When to switch from high speed to low speed pool pump?
You could set the pump on the high speed for say the first 30 minutes to get prime and then switch to a lower speed for the remainder of your filter cycle. The low speed will cost much less to operate then the high speed.
